For some reason when I load my repaint up in the game it looks like this

If you open up any of the included repaints, you'll find the texture files are actually mostly transparent. This is because the transparency of the exterior image is used not as transparency but as a map for how shiny the different surfaces of the bus are. What this means is that when you put in an opaque exterior texture it comes out chrome-like because it has the maximum shininess. I think it came as part of BoltBait's plugin pack for Paint.NET, but I have some tools that allow me to convert the alpha channel in an image to a greyscale image and then use said grayscale image from the clipboard to make another image have the same transparency. Below is the alpha map of a default repaint (darker areas are more transparent)
